Is there a way to merge two objects and keep there individual resolutions. Not as a simple merge either. I’m looking to be able to 3D print and can’t have intersecting bodies. I have done these types of boolean merges in other programs and then decimation and it’s kept the ratio of polygon counts the same; keeping detail where needed.

I don’t believe there is.
You could export your files out and use another program. I do this sometimes and use Meshmixer to do it.
