Why extracted object cannot stand alone?

I added makeup to my character with layers of paint, and then I worked on her clothes (using masking & extracting feature)…

I painted the clothes and things, no problem at all. But when I wanted to change the character’s makeup and deleted/hide the paint layers of it, somehow it affected the clothes that extracted from it, the extracted object became a disaster.

What should I do now? Redo everything would feel like a waste of energy that I’ve put on perfecting the clothes.

Maybe merge the Layers down to the base, not delete. Or create new Layer above to apply the mesh deforming. You can also control via 3 Dots in the Layer the color channel before merging down.
